Yep, you'll need to run xmodmap on the machine that is the X server -
in your case, the windows PC. This'll remap the local X server only,
no-one else needs to know about your keyboard :-)
The Cygwin X server (http://x.cygwin.com/) provides xmodmap "just as
normal". But, if you're using some other X server package, you'll have
to do some research on that, specifically.
