To a certain extent, apt-get  --reinstall on everything. Where
"everything" should be defined by the contents of /var/lib/dpkg/info/

Of course that probably has a couple of extra unwanted side-effects,
but nothing as bad as invalidating the permissions on your ssh server
keys, etc.
